The short answer is Nusach, this boils down to a lot of differences, (For example: Chabad doesn't say *Nishmas.)* – shachna Jul 4 '12 at 23:27
There is a great amount of difference including but not limited to the following. -Grammar edits by the Alter Rebbe -Punctuation (Nekudot) edits by the A.R. -Changing/Addition/Subtraction of Words, Psukim, Paragraphs The Kol Yaakov is a compilation of many different nusach sefard versions which were based off of nusach arizal while the A.R. is a compilation of many different nusach ari'zal siddurim. – mochin rechavim Jul 4 '12 at 23:49

I vote to close as too broad. One could write a book about this. – Double AA Jul 4 '12 at 23:50
Information can be found in intros of both siddurim. I vote a close as well. – mochin rechavim Jul 4 '12 at 23:52
